Just received my Kemper this morning and I'm only now getting to use it. Something very strange is happening though. If I play a high E the sound is muffled/muted in some way. It can be E on any string except the low E. If I play an E it's muted/muffled and if I bend it once it's not an E anymore it sounds fine. It's not my guitar, if I play through ReValver it sounds fine. Amp came updated to current firmware. What the hell is going on?

Brand new unit? If not do a factory reset after making a backup. Just a place to start.

There may be an EQ turned on and locked, with a cut at approximately 330hz (E4=329.63hz).

If an EQ is Locked, it would be present in all rigs.

Audio technica ath-m50x. I used the same headphones through my Focusrite 2i4 and ReValver and it sounds fine.

No one else has ever reported a similar issue that I can recall. The BEST troubleshooting approach is to contact Kemper Support.

Long shot maybe, but:
If the open top E string is causing fret buzz that's either much higher in level than all other notes, or only heard on this string when played "open", it's conceivable that a locked effect is clamping down on it, much as a de-esser would.
So, if there are no locked stomps such as compressors, or, as Paul mentioned, EQ's that might have targeted the frequency broadly (doubtful about this one as it doesn't affect the fretted note on other strings), then I'd take a look at the noise gate - the one in the input section. If set high enough, it too might misinterpret the buzz I mentioned (that might be occurring) as noise, and crank up the reduction ratio, thereby "clamping down" on the note and making it sound squashed.
I say this 'cause it's a very-smart noise gate that listens and adapts in realtime as you play.

I assume that you just listen more carefully now and hear something that has been there all the time. Try to check whether the same issue occurs with your guitar not plugged in or through an analog amp. If it the issue is there, I'd contact an expert to look into the setup. If not, contact support.

It's not just the open high E. If I play an E on any other string except the low E it happens also. I have the noise gate off.

Cripes, sorry mate; I misread your statement.
Not the gate either, then, so it does sound like there's an EQ cut affecting the high E, but how can this be if all your stomps are off? Puzzling.

User error!! The connection lock wasn't fully engaged on my Audio technica ath-m50x Support asked me to try another set of headphones, only thing I had was regular earphones so tried them and it sounded fine! Checked the connection going into the headphones and there it was
Still odd how it sounded fine through the revalver though. Anyway, thanks for the help lads.
