I have been using my unit for 2 years now and it has a lot of 'junk' leftover. I would like to reset to stock. Is there a way to accomplish this?

What do you mean by junk? Too many profiles?
In this case you can make a backup, rename the suffix of the backup from .kpabackup to .tar and Decompress it, then clean up all the rigs.
After that compress again, rename the .tar to .kpabackup again and restore this backup.
You should have no rigs now.
Finally you can restore the factory rigs from the systems menu. -
It'salso possible to delete the whole profiles except your favorites - if you have no favorites all rigs will be deleted.
After that you can restore the factory rigs. (you can find it in the system menue)greetz

I really wanted a 'fresh out of the box' type reset. I did the remove everything except favorites thing but I feel like there are presets and stuff I want to get rid of and set back to stock. Maybe I am being stupid?

In my procedure from above you can also clean up FX presets etc.
