As far I have seen the distance between the voices are not a constant interval (e.g. 3rd.)
So I think its not possible.
Special for the A# (b9), I can not imagine that this is possible with a pitch shifter.
The pitch shift can only be set for the basic chord (A/f#m) but it will not analyze the chords.
E.G. 3rds and 5ths in a simple chord progression (no modulation) are possible to be set and can produce nice effects.
You can set up a custom scale in the KPA, but, you will have to play the arpeggios more like single notes than like chords for it to be able to track the individual notes.

I was thinking for to give similar advice - but did not find the solution for the recent question.

To play the two parts are written, try this:
Play the higher guitar part.
Harmonic Pitch:
Pitch shift 1 = -3 (or make a custom scale)
pitch shift 2 = - one octave
Morph the Pitch Shift Balance parameter.
For the first 1 3/8 measures, use Pitch sift 1, and Morph to Pitch shift 2 for the rest of measure 2.
Note: the harmonies as written may not be correct, based on a quick listen. Another way to play this would be to use the Looper - play one part, Loop it, and play the second part over the Loop.
