I don't think it's a physical connection problem, I tried the alternate input with the same results. I used 10' D'Addario American stage, SpectraFlex and other good quality cables but the issue remains.
Please help me diagnose my Kemper

Yes, I cleared everything from the stomp section, running as direct as I can, even tried from the alternate input without success. Going to a friend's house with my guitar and the profiles I'm using here on a USB key to compare with mine. Will keep you posted. Thanks!
Parallel path on/off is actually in the Rig menu even though it affects stomps A and B. Even if those stomps are bypassed it is still possible for parallel path to be causing two separate signals.
the massive volume difference on the second rig is because it is a clean rig and the others are distorted. This means that you clean sens control is set too high. Turn it down to about -7 (Then fine tune to taste) and it should sort the issue for all clean profiles. -
Thank you but as I mentioned previously, playing with the clean sense doesn't resolve my problem. When I said that I removed everything from the stomp section, that includes also everything from the rig menu. I've reset the global setting, performed a factory reset, used a backup from a friend, used the alternative input and I still have the same problem. I've been a Kemper user since 2013 and never had this problem before.
I'm planning to go to my friend's place this week to try one of my guitars on his unit.

You mentioned that you set clean sens to 0. In my experience this makes all clean rigs way to loud. I need to run clean sens at least -5 to bring the clean rigs down to a manageable level.

Did you check the settings for volume pedal are engaged. My Kemper suddenly was configurated with volume pedal engaged at low setting at input and it sounded weak..

Where did I ever mentioned that? I said even with gain at 0, playing with the clean sense doesn't fix the problem. No offense but I know what CS does and it's not the solution for the problem I have.

Did you check the amp output soft knob? Not the kempers out not the rigs out. Just the whatever the amp you are using. If iTs too loud it distorts the efects.
