I used to have the same issue before I have changed my audio interface sync source to 'SPDIF'
Now, everything is fine.
Same problem here, but simply when I use the SPDIF out through my Focusrite Saffire Pro 40. While I'm playing, it's crackling. It's also in my recorded tracks sometimes.

BTW I'm also using a Focusrite (6i6) hope it's not a compatibility issue here...
Anyway, I've also got the Soundcard synced to the KPA, so that's not the problem.
Also tried changing latency settings to no effect...

not good... I thought my EMU 0404 was broken, it makes some crack noises all the time during recording..., so I ordered a Focusrite...
For fast recording I use my old M-Audio Micro-track II portable recorder
it has an SPDIF and allows to record 44/24 and it absolutely does not have any cracks thru digital input
that's why I thought my pretty old EMU was broken
so might be it's some kind of hardware incompatibility
