Ok so I recorded a short riff. While recording I was still hearing what I’ve been explaining. When listening back, the sound was different. More like it’s supposed to be. Very strange.
If its the same from different outputs then it must be an onboard thing like an effect or an EQ setting.
Anything to do with Routing ?
Also, maybe check the EQ setting as it might be defaulted to something non-flat.

Mate, the resets you've done aren't technically "full factory" ones. If you create a support ticket...
... you can ask the guys to walk you through the procedure that restores the unit to the state in which they all leave Kemper in Germany. If you're willing to do this, it would be a definitive way of ruling out all potential software-setting causes to your issue IMHO, making the effort well worth it.
Support may ask you to send a backup of your machine instead so they can troubleshoot / sound-test in-house. Inquiring minds prefer to determine the cause of things, after all.

It’s the same with every profile. Stock, commercial, my own, etc. nothing to do with the eq or effects.

I think that might be your problem. You might want to go back to the prior. I have the power head as well, I run it through a 412 and it's nothing shrill or thin..I have refused to upgrade the firmware until the beta is over and it's tried and true. Especially on all profiles. Sorry you are having to go through this after coming back to the Kemper.
I believe I have the monitor situation bacvk top normal. For some reason, my interface was adding a second input on top of the input
I was in. Thus creating a weird flange effect...which is basically what I was hearing.
Now
I have to figure out why it sounds like this through my 1960 cab using the power amp from the kemper.
